BLACKCAPS ODI representative Flynn made an unbeaten century to put the champions within striking distance of first-innings points.
Australian-born right-hander Merchant made 89, in a 127-stand with Flynn (101no) as progressed to 260 for four at the half-way mark.
Otago resumed on 271 for seven, with Neil Broom on 116, already his highest first-class score.
Broom progressed to 150 before he was last man out and the Volts earned 327.
Brad Scott put on 77 with Broom and took three Knights top-order wickets, before Cameron Merchant hit his first half-century for the hosts.
